They're stored for a defined amount of time (I can't remember whether it's six months, or just until the day after the new Dáil starts sitting). Basically, they're retained until it's certain that they won't be needed for a legal challenge, then destroyed. The Returning Officer's returns are kept indefinitely though.
I haven't a clue about the paper trail.
But the e-voting ballot records from the pilot constituencies were posted on the net I believe. The voters were numbered randomly, but you could see exactly how each individual voter voted right down their list of preferences.
